You might consider defragging your hard drives. If that doesn't help, or your drives are not fragmented, reinstall the game on top of itself. Something similar happens to me under a different (I would think) circumstance-- I dual-boot Win98 and Win2K, the game is installed to the same place under both systems, but if I play it under Win98, then boot into Win2K and attempt to play, I get an assertion error (I don't even get the to the load screen, this is when I click the shortcut). It also happens in reverse (if I play under Win2K, then boot into 98 and attempt to play).
I just reinstall IWD2 over itself (under whichever OS version), and then it's fine. Don't know why it even happens (imo it shouldn't since both OSes are installed to FAT32--it would appear that some part of the game is easily corruptible), but defragging and/or reinstalling works for me. Hope it helps you.
