I am all the sudden on the Rapax bad side? I've completed the swamp and the first Marten's Bluff, went back to Tryton, and got in a fight with some Rapax Scouts. This gonna hurt me later on?

No, you're fine. As far as I know, the Rapax Common are always unfriendly. If you're marked as "hostile" to the Rapax Templars, then that could be a problem. You shouldn't have encountered any Templars this early on, though.

The game is set up that, no matter what, the Rapax Common will be hostile to you. Even if you avoid encounters with them in Trynton, you have to fight through the Rift anyway. Check your journal faction list; it will probably note that Rapax Templars are neutral. That's the important one.
