Shaman is in Upper Branches on the way to Ratkin tree.

General Yamir has his own location way down in the caves but I do not remember exactly. Have you tried checking your journal?

For Dark Savant ship go to Bayjin and recover Black Box from crashed ship. Return to Arnika Spaceport and use black box reader to get information. At this point I think you need to use the tracking computer in the space port to find his final location. Return to Zant with the information.
