I have a few quest that I won't finish and a few that, for some reason, didn't get erased after finishing.

Is there a way to delete those entries from the journal?

go to C:\Program Files\Bethesda Softworks\Morrowind\Journal.htm . delete your wanted stuff.

I thought that there might have been a way from inside the game.

no problem, it's strange how they mmake the journal from htm format.
