In some cases, it doesn't re-initilize properly on start-up. A lot depends on the hardware, and different combinations. It's generally when you have a piece of hardware that isn't ACPI compliant.

On mine, 2 of my 6 USB ports won't start up, and occasionaly drops my primary IDE channel.
