Here's what I would advise:
1) Go kill a guard, you lose 4 rep points.
2) Get the Happy.2da file from:
http://members.home.net/mrkevvy/tweaksandcheats.html
Then evil NPC's won't leave because of a high rep, it's true, I got Korgan and Viconia and my rep is 20
