There is a big gun just to the right of where you start, hop in and blow the ATST away. The seconds one which comes out of the door at the end of the bit trench, i just ran past, then used the guns on the roof to kill it.
***NOTE***
It is (AFAIK) impossible to kill the ATSTs with the weapons you should have at that point in the game. The only way to kill them is with the guns.
